You have paid someone good money to do a professional job, you don't seem to have got what you paid for. Get them back in to get it sorted, don't tell them what to do or even suggest what you have in your question, that would mean they were acting on your instruction and can be tricky if they mess up.
I'm starting to realise that, professionally skill aside, the main thing that you pay people for is to save you time. So if I had another floor to tile I would probably do it myself, knowing that a) it's not that hard, and b) I would take the (extra) time to make sure the job was done how I wanted it done.
The floor is ever-so slightly loose in parts, which the builder doesn't really care about but I would have taken the extra time to do/re-do properly. but we'll get used to it, and in a year's time will probably never think of it again.
But I'm curious as to what was wrong with your cork floor? The Osmo wax oil has a good finish, very hardy and cleans up easily, and doesn't scratch according to the chair-scrape tests we've done. Was yours finished with polyurethane? That's the artificial top layer we were trying to avoid.0
