Will 3 day late payment on CC go on credit file??

Hi all,
Made a bit of a c*ck up with the CC this month!
I made two payments last month (on 1st May and 23rd May) thinking I'd paid for May and June. Payment always due by 19th month.
Alas, statement period starts from 24th month. So in fact, I had paid May twice! Then I made an extra payment on the 22nd June just because I had some extra cash. Anyway, noticed that a late payment had been applied on the 19th of £12.
I called bank today (just got back from holiday), started to cry as I'm worried three day late payment will show up on my credit report and literally about to apply for a mortgage in the next few weeks. Bank agreed to refund late payment charge as first offence!
Will three day late payment go on my credit report??
Hoping for some reassurance as it's put a dampner on my Sunday and hoping to find out if house offer has been accepted tomorrow.

Set up a direct debit to make a minimum payment every month.
