Quite an easy job for a competent DIYer.

You need to turn off the water supply to the cistern then cut and cap the feed to that (usually 15mm) with one of these. Flush the cistern and unscrew it from the wall/loo etc.

Depending on type, remove loo from floor (two screw on base of pan for "bog standard" floor pan). Pull loo away from soil pipe (it's an easy, but grubby, job). Cut back the soil pipe as required and cap it with something like this.

(PS No association with firm in links, just an easy Google to find images. Any plumbers merchant will sell these bits).

    a) turn water off at mains (or stop !!!! near toilet). Flush toilet and empty remaining water from cistern with a small cup. Dismantle main water to cistern (prepare some towels and be prepared for little leaks) and dismantle cistern from toilet.
    b) emty as much water from bowl using same cup. Unscrew from wall and floor and gently pull off from waste pipe (be prepared for some leaks of the nasty type)
    c) Have a drink !

If you can post a link to a picture of the system you're about to remove, you may get some more tips. Other things to look out for are if the loo is on a tiled floor, it may be siliconed down as well, with the screws removed, it may feel like it's stuck solid, but cut round the edge with a Stanley knife then rock the pan to remove. Be careful not to pull the soil pipe around too much if it disappears into a hidden void, you don't want to break a joint in there that you can't get access to.

Is the cistern separate from the loo or is it one of those compact ones where it sits on the back of the loo? If so, then feel underneath the back of the loo under the cistern, there will be two wingnuts or similar to undo to separate the cistern. If they are rusted up, then brute force can be used to split the cistern from the loo if needed (but wear goggles cos splintering porcelain is nasty).

If you don't plan to seal up the now open soil pipe, just put a plastic bag over the open end then tape up around the outside of the pipe to make a seal.

I just changed a loo when installing a new bathroom in a flat, there was 20 years of crap in the pipe and some very nasty sludge that was partly blocking it, turned out it was an old sanitary towel in poo sludge. Rubber gloves and a strong constitution required! I enjoyed my cold beer when that job was done!
