Leaking drainpipe through flat roof

We moved into this house in Feb 2007 and within days had a leak in the front bay window, it has a flat roof almost 9 ft in length by 2ft in width.
I noticed the felt was ribbed I assume because of heat etc. We patched the roof up as we assumed it was the roof leaking with Thompsons roof seal and applied to coats, within a few weeks roof began to leak again, its hard to trace the source as the ceiling has planks of wood across but does seem to leak via one joint where wood joins one another.
I noticed when we moved in close to where the hole to allow access water n goes through roof and out into a large drainpipe, the small pipe is bent to allow it to go through, but near the pipe and inside the wall is a black mark where it looks like water has gone through at some point although the black mark isn't wet since we have been in.
Its been raining weeks where I live and water takes ages to reach the hole in the flat roof, but we only have a leak in ceiling when it rains heavy, I suspect its the pipe that is leaking, it appears to be from outside wrought iron or possibly lead.
As the pipe is bent is there any way I can patch it up without taking it out, ultimately we want the roof sorting out properly but we don't have the funds at moment, it may just give us some time to save, thats why we patched the roof up in first place.

Silicone sealant or repair putty such as

comes to mind. But you still need to get at the pipe to some extent.0 -
Thanks we do have some metal putty that when activated goes hard very quickly the pipe unfortunately isnt worth disturbing as it may cause more problems than left alone due to it being fastened it between the fabric of the building and connected to the drain pipe as the pipe isnt exposed at all apart from a inch when it comes out from the bay into the drainpipe.
We did try and spray some liquid roofing repair that we got from Wicks for £6 but its hit and miss when we spray it in and unsure what it is coating0
