I work as an Income Officer for a HA and would be happy with agreement you made and wouldn't pursue a court hearing PROVIDING you kept to the agreement.
As others have said the Notice has been served to protect the HA interests as in my experience loads of people make arrangements and don't keep to them!!!!
If it did go to court it is highly unlikely that the Judge would grant an Outright Possession Order (OPO). They would either adjourn it for 12 months on terms of current rent plus x amount off the arrears or a Suspended Possession Order (SPO) on terms of current rent plus x amount off the arrears. You may also get court costs to pay which are paid after the arrears are cleared. Once you're all paid up the court order is no longer valid.
Don't forget to increase the payments accordingly if your rent increases !!!

As advised above, write (yes, a letter) to the HA confirming the arrangement you made.
