Need advice ..really confused

Started working for a company in sept 2012 , they offered an 18k salary contract on 1st sept 2012. The company only started giving me the wage slip for oct 2012 onwards, my September wage was £1200 which is Abit less than what it would be normally after tax an NI deductions. However I have come to realised that the company did not pay my tax an NI for sept 2012 , my company told me that according them I was self employed during September 2012 as I was not on the pay roll till October 2012.
Not sure what to do now, as I feel like I been mislead by my company, should I declare my sept salary £1200 as self employed or just leave it as according to my contract the company should paid my NI an tax.
Need some advise On the correct steps to take to sort this out.
My feel like my company are trying to get away with it.

It's not actually for the company to work out if you were employed or not. If you were depends on what the working arrangements were.
Were you required to turn up every day, or could you send anyone else?
Could you decide not to go in some days, and simply not be paid those days with no reprecussions.
Could you decide what work you were going to do, or were you just told 'turn up and we'll pay you'.0 -
The company gave me contract of employment which is fixed salary every month. It's an 18k salary per year. 40 hr week contract.
If I don't go in then they may not pay me depends in the circumstances. They don't pay the first 3 days of sickness. I am required to go in every day 5 days a week.0 -
This is a tax credit (i.e. benefits board) not a tax (i.e. income tax) board. Nonetheless read up here

My understanding is that on no reading of the law can you not be other than employed.0
