Windows 8 Pro RETAIL upgrade to 8.1 question

At the risk of opening up a can worms... I've a number of computers that have Win8Pro (RETAIL) on them (not OEM thank the Lord;)
Updating one of them to 8.1 via Windows Store was a real PITA. Has anybody found a way of doing the upgrade via media?
e.g. http://windows.microsoft.com/en-us/windows-8/upgrade-product-key-only
despite the fact it says use Windows Store to go from 8 -> 8.1
Will this be an upgrade or clean install?
Replies appreciated from anybody that's actually achieved this.

It is an upgrade, you retain your programs files and settings.
Even on enterprise which can't be upgraded on the store - the MSDN download asks if you want to upgrade or clean install.0
