Problem with apps on iphone backup

Hi,
My wife has just upgraded to an iphone 5 so I have backed up her 4 and gone to restore the back up onto the 5 but none of the apps have gone on there. When I did it with mine a few days ago it worked fine but I have noticed that when her iphone 4 is connected to her itunes none of the apps show in itunes but do on the phone. Any help appreciated.

When my OH upgraded mine we found that the apps where in Itunes waiting for us to download them?
