Mobo and Graphics issues

Hi there , i'm needing some specific help and can't find it on the web (so far)
Firstly the setup:
XFX(Xforce) X58i 1366 socket mobo
I7 980 D 2.6GHz
Ram OCZ 10333 1.25c 4gb
120gb SSD2
Windows 7 ultimate.
Graphics: Evga GTX 660
The issue is: I recently bought the GTX660 GPU and has caused a lot of issues with the windows experience (aero) very jerky and almost unuseable , this also effects any games even basic flash ,too jerky an unuseable.
The strange part, I benchmarked the gpu on this machine and it was epic, stress test was perfect and the fps were averaging 850.
It seems to be compatability issue or something and to calrify I have updated all drivers to their latest for everything.
Second step I took: put an old gpu gtx480 in the ,machine and worked like a charm(no isses)
I then proceeded to take my new card GTx660 and put it in a spare machine (similar spec) different mobo ,and it worked beautifully.
I've never had an issue like this so I've been searching the tinterweb for the last few days and come up with nothing, the makers of the mobo aren't responding either.
Help Help Help Help, I've tried all I can think of.

Possible driver issue? Are the fan speeds OK?
The PSU sounds fine as the GTX480 is also a power hungry card!£13500 debt in 05/2008 - Debt free as of 25/11/120
