I am due to pay a large amount of money for my holiday with Thomas Cook, is it wise to pay in cash due to their circumstances or by credit card but this will incur costs ?

But since you ask, payng cash gives you no protection-using a credit card does, as you can do a chargeback under certain circumstances.
But if you are convinced that TC are going under (they're not), why are you booking your holiday through them?

I booked with them Aug 2011 before there was any talk of them going under.

Thomas Cook aren't going anywhere! Do you think they would have wasted millions on the recent TV adverts if they were going down the pan?

The safest way to protect your interests is to pay with Credit Card. Yes there is a cost for that, but I prefer to look upon that cost as "insurance"

Any company can go bust. A completely random event can knock them over.
Ratners, Exxon, Northern Rock were all huge companies. Gone now

Thomas Cook may or may not go bust (how much is spenton TV advertising has nothing to do with it). However, TC is ATOL protected so if you have a package you "should" be protected against TC going bust. I'd check the T&Cs.
