New build mortgage provider says it worth slightly less what to do

Hi,
we just bought a new build for £260995 the original price was £285000 minus £25k
they will also pay the 3% stamp duty so around 8k or so but the mortgage company got it valued at £260000.
Is this due to them giving us discount and stamp duty paid, should I try and get them to take the 995 off the price if so how should i word it??
