Flexible benefits at work - help!

I've just become staff in my job (after 3.5 years as a contractor in the role). This is the first time i've had the option of flexible benefits, and i'm not really sure where to start!
In the employee guide it says:
"... you are provided with a set of core benefits and in addition to these, and your basic salary, you will also be given £3000 annually which can be used to acquire Flex Shares or used to purchase other benefits"
When signing up to it on the company website, it mentions salary deductions. Will this extra £3k be added to my salary, then deducted as benefits? I'm finding it hard to get my head round this, because I want to make sure i'm not short of money each month!
