Managing finances particular to car supplied for business use

Hi guys,
I provide my own car for business use for which I get an allowance from work plus they pay my business mileage.
I run all the ingoings and outgoings into my standard day to day bank account.
If anyone else is in the same position could they offer some guidance on how they control their money in this instance.
I have a spreadsheet to collate all costs to do with the car and I also have a spreadsheet for my own personal finances. I get a little confused when I list all my future expenditure and include car related costs that I haven't actually been paid for ie fuel used through the month which I don't get paid for until 25th of each month, am I correct in listing this as a current "cost" as opposed to dealing with it seperately?
I've probably confused you but if not I would very much appreciate some guidance
