OP:
1) The fuel is unlikely to have been anything to do with it.
2) 1999 and 104k miles is not "old" or "knackered"
3) I'd suggest that your car goes in for a full service: New plugs, oil and air filter, and yes, fuel filter, plus a general condition check so you know it's in good condition and consumable parts aren't at the end of their life. If Father in Law to be is handy with a spanner, this need cost you no more than £50 in parts.
4) The rough running does indeed sound like an ignition problem, and as other have noted coils and ignition leads on thises cars do tend to go. I'd be looking at those as the culprit, but a good garage will be able to advise. It might be as simple as re-seating or re-routing an ignition cable to ensure you have a good spark at each cylinder.
Either way, it doesn't sound terminal or hard to sort. But keep on top of maintenace, and service it once a year regardless of milage as it sounds like you do the kind of journeys that are very hard on a car!0 -

Having just experienced similar on a 1.8 2000 focus, if its not the plugs, which you've replaced, then next i'd try replacing the coil pack, then the leads.
Chances are its the coil pack - they're £20 something new. Dead easy to fit too. I just did one on an 03 fiesta.
I got charged £35 + VAT:o0 -
Got it sorted today - the garage ran a diagnostic then replaced the coil pack and leads.
Runs great now.
