Week 53 payment indicator and child tax credits

I noticed on my P60 this year that my wage seemed to be more than my actual annual salary on my wage slips. The P60 figure is the one I gave to the tax credits for my review.
I am paid four weekly by the council and recently recieved a letter from HMRC saying that I had underpaid tax for the year by £132.00.
When I queried it with payroll, they said that it was an error due to a week 53 payment (56 recorded on my p60 in the wk 53 payment indicator box) and that I would not have to pay it.
Does this also mean that my tax credits calculation for the year will be incorrect as my P60 effectively covers 14 wages rather than the usual 13, or do things balance themselves out from one year to the next?
Hope this makes sense to someone as it is blooming well confusing to the layman!
