I sympathise, I had this problem with an Edinburgh tenament flat. The official designation was PF3 (which apparently stands for Pavement Flat, we think because the flat used to be a corner shop) but like you I needed a straightforward number for online ordering so I somewhat unilaterally took 3 and luckily never had a problem with mail delivery. I sold it last year so it's not my problem now.
The only definitive way of sorting it out that I can see would be to get the owners of all the flats in the stair to agree to a numbering scheme and get a legal agreement drawn up. Whether you would be able to convince the council or Registers of Scotland to change their records is debateable.0
