Unless you're getting a hotel at the airport it doesn't make much difference assuming the sights you want to see are on Manhattan island?
Taxis offer a set fee plus tolls onto the island and it was the same from both airports last time I checked.0 -
I've used Newark, La Guardia and JFK airports when visiting NYC and there's not a great deal of difference between them.
You can get from JFK to Manhattan via the JFK AirTrain and the subway for about $7. Newark to Manhattan via New Jersey Transit train is $14 and I used a taxi to and from La Guardia but can't remember the cost.
I would just choose the cheapest flight and take it from there. The last time I visited it was the cheapest to fly into Newark but return from JFK. No problems at either. This space has been intentionally left blank0
