Tomtom on iphone PLUS Alpine car stereo

In my car i have an Alpine IDAX100 stereo that i plug my iphone 4 into and get all my music from that, controlling it off the head unit itself.
I used to own a tomtom until it eventually died of old age last year. Rather than spending over £100 on a new tomtom I figure'd id do better by getting the iphone app, and simply using my phone. I replace my phone every 2 years so as long as i have an iphone, i have a sat nav!
my question is, while my phone is plugged into my stereo, will the sat nav bit still work independantly? when i plug in i get a message saying that the device is not designed to go with the stereo, meaning that the phone will not charge, but while the Alpine unit is getting my music info from my ipod part of my phone, will the tomtom app runs seamlessly and get me to my destination?
if anyone can help it'd be awesome...
