My First Direct references don't show up in Halifax when the payments go by FP.

If you mean you don't see it on your own Halifax online statement (or printed statement) that doesn't necessarily mean it is not being passed on - it might just be that the relevant field isn't on the statement! There is more than one field in which the reference may appear and the full data file (provided to commercial banking customers) might show it!

On my halifax statement I can see the references when I send money from my First Direct account, I can't see them though if I look at the mini statement on the main page.
