iMac Losing System Preferences?

Having just had my hard drive replaced after drive failure, I've noticed that some System Preferences are being lost every time I shut down.
For example, I have a VOIP phone connected by USB, and at every start-up the sound outputs defaults back to the phone rather than to the built in iMac speakers. I change it over, but it's not saved at the next start-up.
A similar thing seems to have happened with certain files preferences: I set PDF's to always open using Adobe Reader, and it tries to open them with Acrobat instead next time, even if changed over.
I'm thinking that this could be the BIOS battery on the way out (really should have got it replaced when the drive was changed)-but the system clock is keeping perfect time.
Any ideas please?

I should have added: the VOIPVoice software turned out to have corrupted during the restore operation.
I have now removed and reinstalled it, but the default issue remains.No free lunch, and no free laptop
