OK, just checking whether you might have the infamous 'Seagate click-of-death.' Unfortunately it is a very, very common problem for the disk model you have and the symptoms you describe are similar.
Since the disk is new, if I were you I'd take it back for a refund and get a Samsung Spinpoint.604!0 -

The fact it took all day to format is worrying.... it shouldn't take long at all and XP, Vista or W7 usually formats my drives in around 10-15 minutes. Add the fact that sometimes it can't be seen by the PC even more of a concern.
I'd put money on it that your drive is faulty and will fail completely..... hard drives should just work and with the troubles you've mentioned it sounds very likely yours is not well.
I'd not waste any more time on it other than checking the cables are plugged in and the BIOS is setup ok.
Why not try defragging? - that often kills a semi dud drive and might prove a point or run a disc checking utility to see what that reports.

It sounds like you've got backup copies of whats on there, but just make sure there's nothing important on it before you "test to destruction." The problem got worse and worse with multiple crashes and BSOD's. Several times chkdsk ran on restart, always on the new drive saying it was dirty. It is now being returned for a full refund and I'm looking for a good alternative with as much storage space as possible, I'll check out the Samsung Spinpoint as suggested, thanks!0
