A secure cat run would be a large enclosure, with sides and a 'roof' made of netting around a post structure. You need stronger than usual netting. Usually this is attached to the house like a conservatory with a cat flap or window for access. However some people prefer to site a run at the end of the garden, with a 'tunnel' for the cat to use or even carrying their cat from house to run! Inside people tend to put cat trees or gyms so there is the ability to express natural scratching and climbing behaviours.
Cat-proofing the entire garden means adding to existing fences, up and then a section angled inwards. Again this is usually with strong netting and posts, so it does not have to look like a prison with high fences! If there are trees overhanging this needs addressing as cats may be able to use branches to climb out or in (and get stuck!
