I recently left my employment as a exports administrator and have noticed that I have not been getting paid what I signed to on my contract. I have noticed this before but was ignored when I brought it up with a manager. I wrote to them and they basically said I have no right to query this is this correct?

I'm sorry, but have I got this straight. You were not getting paid the whole of your salary, they told you you had no right to question it - so you resigned? I seriously hope that you found another job before you did?
Of course you have the right to question yout terms and conditions. And you still do. If they have underpaid you then you can still claim the money, although to do it through a tribunal you must do it within three months less a day of leaving. Otherwise you must do it as a small claim. But first you must take the matter up with them, explain what you beleive you are owed, and ask for the money.0
