Any Flash (CS5) experts?

Having an issue with a video created in Flash (this is on a family members macbook, so I can't try any remedies suggested until later this evening).
She has created a 35 second long animation. This is the second of two and the first one is fine. When trying to export from Flash, we have been doing so as an SWF. This plays correctly. The problem is that Youtube don't accept SWF files. The files are being showcased on a website through a videolightbox layer.
If we export from within Flash as a MOV file, there are issues with the rendering. Shadows left on the screen during animation etc.
If I try to convert the SWF using 3rd party software, I have exactly the same issues as when exporting from Flash with improper rendering. I can host and play the SWF on MEGAswf but videolightbox does not support that particular site.
One suggestion I have seen is that the export is being done from inside a movieclip rather than the timeline in Flash, but TBH I have no idea how to determine if this is the case, or how to amend it if so.
Has anyone got a suggestion on how to either:
1) Correct the rendering process from Flash so that I can export as .mov and therefore host on youtube and call from the videolightbox layer?
2) Stick with the correctly rendering SWF, and use an alternative (free) videolightbox clone that will allow the use of multiple formats from multiple streaming sites?
I could host the SWF file along with the site, but my bandwidth limits are quite tight, and I expect this particular site to have quite heavy traffic for the next 2-3 months.

why not upload the swf file onto a server like adrive.com and let people pull it to them from a link from the free version. i use this to pass files around all the time free version allows around 50gb drive space have a look think suit your needs http://www.adrive.com/plans look at basic0
