ok so have completed all of the steps in your last post except for startuplite.
currently still running malware but its only scanned 60000files out of 377000 so far. think this one will take a while.

own experience, it sticks out in hjt logs - have you ever seen the entry on a clean system? Default winlogon value has a comma at the end, which if correct shouldn't show up in a hjt log
Doesn't necessarily mean there is a current infection unless there is something after the comma, but something has changed the entry at some point
winlogon/userinit is a common place for rootkit/trojan infection

Some software doesn't like being hibernated. Does the problem persist long after the system has been woken up, or is it just the first minute or so?
Another thing to look at is the memory utilization - bring up task manager and see if memory usage is high; if the system is swapping then it will display sproadic slowdowns.
You could also try unplugging any external (USB) peripherals and reading the Windows event logs (I think XP has them)?
If the system is only 3% busy (ie. 97% idle), then it's definitely not a CPU horsepower problem or a runaway process.0 -
