It's amazing how many employees of various companies have a different staff number from year to year shown on their P60's. This causes the system to set up a new employment as it beleives that it is different from the one held on record.
I see no reason why an employees staff/payroll number should change from year to year.

That argument doesn't really hold water.
Are you blaming the HMRC processes or the computer when you say "the system" ?
If HMRC set code BR for one employment, based on "the system" rules, then surely they should have set code 747L for the other phantom employment that you suggest "the system" may have assumed existed, but that "system" should flag the NI tax ref to be checked rather than blindly sending out an incorrect coding notice. Who writes these b****y stupid processes at HMRC
OP - is the letter from HMRC a "P2 Coding Notice" ?
It may say something like
Check your Employer "Tax reference" number on the letter and compare it with the Employer PAYE reference on your pay slips and/or your P60s.We know you have another job, or pension (you may get a notice of coding for that job, or pension too). ........

Do these people change their national insurance number at the same time? Perhaps they change their date of birth too?
I would have thought that the payroll number is a creation of the employer and when two firms merge there could be all sorts of mess ups, if the new owner just chucked the old pay roll numbers into their system ??0
