Balance transfer taken twice in error and now over limit - credit file issues?

Hi,
I BT from my egg card onto my new sygma card online last week. The transaction went through fine but upon checking my sygma account today they have applied for it again 5 days later putting me over the limit. Called both up and have to wait until 2nd credit appears on egg before it can be refunded.
Sygma accepted it was their mistake and will refund any charges and sort out any credit file issues if they occur but I am wondering -
Will it even show up on my report if it is all sorted before my next bill? If it does, when my file is corrected will it still show with a notice of correction or will it be removed like it never happened?

It would be the Sygma people who update your monthly credit report status so if they have said they will sort it then they will probably not mention it when they update your records.[STRIKE]Car Finance - £6500[/STRIKE]
