NatWest dormant Direct Debits being activated on card

I post this here in an attempt to understand what happened more then anything else.
I always pay the balance in full and online.
I received a letter saying I’d gone over my limit. When I checked my statement this was because of a Late payment fee. On my statement it said
4 Mar PAYMENTDIRECT DEBIT PAYMENT THANK YOU
7 Mar PAYMNT REVUNPAID DD
When I questioned the operator on why my Direct debit was refused when I had the funds i realised I pay online so why is it on there anyway? The reply was that it was a dormant Direct Debit that became active.
To cut a long story short I deduced that I must have logged on between the payment being made and rejected and my balanced was shown as zero so I was unable to pay the balance or didn’t think to investigate it. I don’t think the operator was buying it but I was refusing to pay both the Late fee and Over limit fee and I was on the line so long she decided to remove both of them.
She couldn’t explain why there was a dormant Direct Debit on my account.
Why it became active now.
Why when it became active the funds where reversed when I had funds in my other Nat west account.
I’d like to know if anyone else has experienced anything similar?
The charges were removed but I’m none the wiser on what happened.

Is it perhaps that you normally pay online before the date when the DD would be activated but for some reason this month you were a bit later than usual when you attempted to make the payment?0
