Cheque cashed out but money gone missing

Help!
I've paid a cheque into Santander's fancy ATM machine and the money was paid into my account, but taken out a few days later.
The cheque hadn’t bounced, but apparently the cheque wasn’t found in the ATM (they said they’d had troubles with it eating cheques up…) so they’ve taken the money out of my account again.
However, the money has been taken out of my employer’s account and so the money has gone missing somewhere.
Should I be chasing my bank up to find out where it’s gone (I don’t know if this is possible) or should my employer speak to their bank to track where the cheque money has gone?

I use Nationwide machine to pay in cheques, it give a photocopy of the cheque. Does Santander?
I'd be asking Santander how they managed to get the money out of employers account if they didn't have the cheque.I am not a cat (But my friend is)0 -
It isn't your employer's problem, they wrote you a cheque and it's been paid at their bank, there's no reason for them to speak to anyone.
You need to chase your bank, as they clearly had either the cheque or its details at one point in time or they couldn't have taken the money from your employer. I shouldn't worry, they are probably dealing with this as we speak, but they should have told you what was happening.0 -

Unfortunately I binned the reciept, as I've done this many times without a problem - but lesson learned.
I agree with Biggles is that it's a problem that my bank has to solve, but Santander took the money back out of my account and haven't notified me about this (I was expecting a bounced cheque in the post). I've chased them up, but they just seem to be so sloooooooooow and their customer service is shocking as well.0
