A message keeps popping up, when I close my outlook express, the message says 'outlook express can compact your messages this will take a few minutes' what exactly will happen if i let it compact my messages? what will happen to the messages? I actually have been putting them into their folders, but am just halfway through it, there are approx 195 messages which I have read and need to keep for reference, to either put into folders or delete. Does it mean it will compact the folders of the sorted ones or compact the remaining messsages which are still in inbox?

Compacting simply means removing unused space in each folder's .dbx file, which can result from deleting messages or moving messages to another folder. Compacting all folders will compact local folders as well as the standard OE folders - Inbox, Sent Items etc. It won't delete any messages.
How are your folders arranged? You shouldn't have any folders within the standard OE folders because that can cause corruption when folders are compacted.0
