Travel agent took payment twice

Hi,
Paid son's share of a block booking for USA trip. He was last to pay so it was final balance. £880 so once 4% added for Visa payment was over £900. Paid end Dec - telephone transaction, have AV code and amount.
Checked online bank statement today - they've duplicated the payment and apparently tried a third time to take same amount. Bank paid x2 and blocked third - leaving me over my credit limit and liable for charges.

Called travel agent, accountants off till tomorrow. Called bank, they didn't know what they could do, CA suggested temp increasing credit limit to avoid charges, but that was refused.
Travel co say will call back tomorrow but I need provide them copy of statement, & also letter detailing charges if that happens.
Hope I can get this sorted ASAP but fearful it will not be so straightforward.
Anyone any suggestions? Cheers.
