Double glazing stains/smudges

Hi all,
Hoping somebody may have some advice - had a patio door fitted recently (less than twelve months), however after being cleaned - there are a number of smudges/stains which *won't* go (tried everything).
It is something which causes a bit of a fixation in strong sunlight.
Two questions - is it possible that cleaning substances could cause this (it's a long story - always though glass was inert)
Or is could it be caused by faulty seals/rubbish inside the double glazing ?
