Gremlins in heating system

My heating system is gas central heating run by a normal boiler (ie. not a combi). The water tank is downstairs in the airing cupboard (no water upstairs) and there is a smaller header tank above the hot water tank.
The heating and hot water are run by a timer. The heating is currently switched to off and the hot water is set to come on at 7am for half an hour and 6pm for around half an hour. However, the last few mornings I have switched the hot water to "off".
So, why am I being woken up at 6.36 every morning to the sound of the heating banging? The same sound that is made when you first turn the heating on? The hot water and heating are switched off and the radiators are cold.
I'm confused.
There is a radiator in the second bedroom which doesn't work and pipes which run from this room into the loft. There is another radiator in the room which works fine. This room was originally two rooms hence (I presume) why there are 2 radiators in there. I haven't really had a good look in the loft due to the fact that the previous occupants left the loft choc a bloc full of stuff, so it's quite difficult to see what is up there.
Anybody got any ideas what could be causing this? I don't mind being woken up at half 6 during the week, but it would be nice to have a lie in at the weekend.

Double check your timeswitch/programmer to make sure it is set correctly.0

I turned the timer right off last night (rather than just "advancing" the settings so it turns off) and I didn't get woken up this morning.
Having done a bit more investigative work, it seems that the pipes running up to the loft definetely have water running through them. I might brave the loft later and have a look for a water tank. Could it be possible that the water is coming into the house via the downstairs bathroom then being sent through the pipes to the tank in the loft then being fed down through the pipes back to the airing cupboard downstairs into the header tank over the hot water tank. Seems very long winded but I presume it's something to do with getting enough water pressure?0
