I had to google it, never thought about it before now....
Apparantly, it comes from a scratch being made as the starting point of a race (in the Oxford Eng. Dictionary scratch - sporting, a line or mark drawn as an indication of a boundary or starting point)
So, starting from scratch and cooking from scratch being from the starting point, point of origin.

Don't see what cooking has got to do with starting a race, although it does seem like a never ending marathon sometimes, when it takes 3 hours or so to cook a meal and it disappears in about 10 minutes.0 -
