We recieved our £50.00 voucher the other but was wondering is it now worth investing in the CTF as the government are stopping all vouchers after January.
Is it better just saving money in an ISA instead?

It might well be better saving using an ISA - but you can't do anything with the voucher other than put it in a CTF so you might as well open one.0

Not worth a CTF savings account any more in my opinion as I expect rates to decline as banks lose interest in them, but CTF investment accounts still make sense. See my other post for suggestions:
