    Because you are running ubuntu alongside, you have a lot of useful options. In principle you can probably correct the bad files from ubuntu if you had enough knowledge.
    As hammyman says, it should be fairly straightforward.

    Incidentally, running ubuntu from an installation (?) on an external drive is a mixed blessing I believe, unless you are sure the connection will stay in place at all relevant times.
