strange application running

Recently my pc has been bugged with a strange application - every 15 mins an application will start up - lasts for half a second if that - it may even be IE. All I see is some kind of window quickly opening and closing on the taskbar. I've tried spyware removers etc and even looking in task manager to see if I can see it when it does it, but to no avail.
It will bring other apps, like games out of their fullscreen and when watching a movie, will force the taskbar into play for half a second - it's getting annoying.
Anyone any ideas what it is? sorry for the bad explanation, it's hard to describe.

Go to start, Run, type in msconfig, then go to services tab, Check the 'Hide all Microsoft services' If you compare all services with http://www.processlibrary.com/directory/files/ctfmon/
This shows what is needed and what is taking up system memory. You can do the same under the 'Startup' tab to help too.
