Buying tax free goods in Germany

I have encountered a problem I am hoping somebody may be able to clear up for me.
The MWST office insists that the only way to get tax free goods is by paying them and they issue a cheque for the shop.
We are trying to make some purchases from two different shops we have never used before this week. We have presented them with the auftrag and both are saying that they do not accept cheques as payment but they can automatically deduct the tax from our purchase when we pay them direct therefore no need for purchasing the auftrag.
We have tried explaining the MWST office says this is not allowed (we have even showed them the tax free shopping guide) but they are both adamant that they always do it this way and it is perfectly ok.
Can anybody please enlighten me as to whether this is right?

As you live in Germany under the SOFA agreement you must use the MWST route to purchase goods. The Tax free route is for tourists in the same way as tourists to the UK from outside of the EU can reclaim their Tax.:jI am an Employment Law Paralegal and an experienced Human Resources Manager and offer my guidance as simply that ... guidance :j0

Are the shops in question on the "One Stop" scheme? Loads around Paderborn are and it is a lot simpler way to shop tax free.
