If you mean MSN Messenger or Windows Live Messenger, then you can uninstall it from the Add/Remove Programs control panel (Programs&Features on Vista)
If you mean Windows Messenger on Windows XP, then you have to uninstall it by going into the Add/Remove Programs control panel and finding it in the Add/Remove Windows Components
All versions of the program have options to prevent it loading when you start windows but it can start up at other times (like when you launch the browser or email).
You can, alternatively, search the hard disk for a file called either msmsgs.exe or msnmsgr.exe (XP systems may have both - XP comes with Windows Messenger(msmsgs.exe) but people often install Windows Live Messenger(MSN Messenger) (msnmsgr.exe)) and rename it0 -
If it's Windows Live Messenger, click on "Tools", then "Options", go to "Sign in" & uncheck "Automatically run Windows Live messenger when I log on to Windows"0
