Whats your signal strength like? Either signal, or your box could be overheating. At least these would be most common issues -

If the other box is fine, you can rule out dish alignment.

Could be a partially failing LNB.
    Or cabling.
    Or your downstairs satellite receiver.

Try the downstairs box on the upstairs feed to rule out the receiver. That leaves LNB and cable. You could swap over the cables at the LNB side and see if it makes upstairs glitch.
They say it's genetic, they say he can't help it, they say you can catch it - but sometimes you're born with it

The fact its the downstairs box could still point to overheating. people hide their boxes in cabinets. follow weegie's advice and you can go from there. Signal strength/quality should tell you if its the feed. have you got sky+? are the feeds equal strength or is one significantly shorter. try watching both feeds, you can force this by recording one poor channel and watching another.
If you do have sky+ a failing hard drive can cause these sort of problems, even if your not watching a recorded program/using rewind
