Can you see your HDD library? Is it the same as your ipod library? Is your ipod set for auto sync? If so, what you see is correct, because if you have tracks on the ipod that are not on the HDD they will be auto deleted.
I have an older version of itunes, (and do not do downloads) so although the above is correct, it might not be your problem. i.e. is there an itunes setting to only show downloads?Marching On Together

The interface is designed such that the content of the iPod, when auto-synced, mirrors the content of the iTunes library.
Delete something from the iTunes library, and next time you Sync, it will be deleted from the iPod.
There's no inbuilt function to delete from the iPod, leaving the tunes in place in the iTunes library.
It's designed as a one-way process.0
