Halifax and charges

I know that the halifax charges £1 per day up to £2500 for an arranged overdraft, and £5 per day if you go over it. Does it charge a fee if a direct debit is not paid?
I am unsure if a direct debit has been paid..(earlier thread) but still within arranged overdraft.
Sorry I am getting a bit panicky as don't like banks and am stupidly in my overdraft this month hopefully it will be sorted in the next two months..had major outlay a month ago.
Also stupid another question... my overdraft is it what is left in the bank at the end of the month i.e overdrawn £1000 at the 31st.
Our incomings are well over this but come in bits and drabs throughout the month.. Total incoming is about £3300 and total outgoings about £2500 but just can't get all money in at the right time..hence the overdraft.
