How does credit scoring work???

I'm asking on the basis that I was declined a credit card from Santander, I applied for a copy of my credit report from Experian and it was clear.
No missed or late payments, no ccj's or defaults, as far as I could see a good credit history.
So what could have caused me to be declined? Is it worth applying for another card from someone else now that i have a refused application on my file.
Do they actually use credit scoring or is it just luck of the draw..... I'm now confused!:(
