Veg Patch and New Puppy

Hi there, we got a new puppy at the end of last summer and basically he's had the run of the garden all winter as he has a cat flap and he's pooped everywhere including my veg patch! grr, I'm going to dig up the old soil and redo with all new and raise it all a bit anyway but what can I do to stop him pooping there again? Has anyone had any problems before and have any advice?
