Rules in Mac Mail

I use Mail on Snow Leopard and have been using rules for a while to automatically sort my incoming mail. I've just signed up to a mobileme trial and was expecting the rules to still apply but everything just goes into the inbox.
I notice that my old ymail account was shown as a POP account and mobileme is showing as IMAP. Does this make a difference?
As an experiment, I just tried to apply rules on all messages in mailbox and it moved them all around. It just doesn't do it when they arrive. I also get mail on my iphone and don't know if this makes a difference.

May be answering my own question here but I notice that the folders my rules sort into are 'On my Mac' and there's also a 'MobileMe' location. I've tried moving the rule folders over onto Mobileme and will see how it behaves...Space for rent, apply within - Free trial on Thanks button though0

I stopped using mail rules and multiple folders when Leopard came out. Instead I use Smart Mailboxes. My mail comes into inbox. I then punt everything out to an archive mailbox every few weeks. The nice thing about smart mailboxes is they find the relevant mails no matter which folder they are in. If you are familiar with Google Mail, then smart mailboxes is just like labels.0
