Loft flooring and Insulation

Options
We're thinking of putting boards down in our loft.

Obviously need to check on the joists, wires, pipes etc before we do anything, however there is one more immediate question to be resolved.

The loft was recently re-insulated and the rockwool is now quite proud of the joists.

Do I need to build up the joists to the height of the insulation, or can I squash the insulation under the boards?

If you squash the insulation down it is less effective - its the air trapped in the fibres that actually stops the heat transfer. You can either build up the joists, or take the extra insulation out in the area you want to board, replace it with space board (which is a solid form of insulation which will rest on the joists) and then board over that. (hint Focus DIY had space board on buy one get one free last winter!).
