Debit card + RBS worldpay kerfuffle

So I actually have a debit card. My father wrote me a cheque earlier in the week for me to pay into my account so I could pay for a distance learning AS course. I paid it in Thursday at my local branch, and didn't know about the whole clearing thing (new to banking).
The NEC website redirected me to RBS worldpay, and RBS redirected me to my bank's own protection process. I attempted the whole process twice, both times it failed. Then I checked my statement, thinking my balance had gone down.
Phoned them up and they said the cheque hadn't cleared, and that I'd have to wait until Monday. The account balance is correct, but the available balance is £2 off, so I'm wondering what's going on here.
Very annoying but I presume in the scenario that my statement suddenly updates to show I'm in the red that the bank will sort things out?
Whole ordeal has left me feeling slightly stressed. Also, it seems my local branch is closed after lunch so I can't pay-in cash -_-

They sould like £1 pre-auth's that will automatically drop off. If the cheque was paid in on Thursday, depending on the bank this could be cleared Monday, so not sure what your issue is?0
