Does anyone know if a Card company would start charging interest on a 0% transfer card if it was used to pay for something then that amount was paid back in full 3 days later.

YEP! The payments are usually allocated to the lowest price debt first. So if you spend £200, then pay £200 back 3 days later that £200 comes off the 0% BT balance NOT the new purchase. The new purchase £200 will be accruing payment interest until all the balance transfer is cleared.
The rule to avoid this is to NOT spend ANYTHING on a BT card0
