Usual way is to mix the sawdust you create when sanding with wood glue and use that to plug the gaps. Another way is to use thin fillets of wood approx the same colour as the boards and fix them before sanding to make them all flush. Another way is papier mache (sp?) sealed then finished. Another (time consuming and huge job!) is to lift the boards, even out the edges, then relay them tight together and maybe have to purchase one or two reclaimed boards to make up the resulting gap once they are all relayed.

Any filler may fail and drop out. Try rope in the gaps ?0
