This just happened to me too!!!
NatWest said because I didn't pay BEFORE my statement was printed they automatically charged me again, despite the fact I was under my limit before my payment date.

To clarify - were you overlimit on one statement date, or two? If the period you were overlimit falls unfavourably - e.g during 2 statement periods, you might be charged twice.
You need to work out the days you were overlimit and where these days fell in relation to your previous statement date.
In any case if you have not been overlimit before and not missed payments or paid late it's worth contacting them as they may refund either or both of the charges.

The interest on my statement took me over my limit in February, so I paid over my minimum to clear the over limit and cover the interest in March which I thought would leave me about £5 under my limit. Yet they added another £12 overlimit fee on my next statement as they said I hadn't paid before my March statement was printed yet I had paid before my payment date.
I spoke to them extensively about this but they refused to budge, saying the charge was valid. I think it's probably what you said, because it was in between the two statements dates
They agreed to put me on a fixed payment plan and won't put any more charges during this period but it will affect my credit rating. I was really gutted because I paid way more than I could afford in February to avoid going over my limit again in March but to no avail
It's only about 6 month's since I cleared the whole balance on this card (which isn't a fortune but is a lot to me) but have had to run it up again just to keep afloat. Next time I'll chop it up!!!

It's horrible being caught out by an interest charge taking you overlimit isn't it! I always try and check the "next months estimated interest" section and budget to allow this, as its happened to me before too.
Looks like we live and learn (not to trust NW credit cards!!!)
